I thought about partitioning the universe into quadrants and putting the ships in buckets, but I think I really need to work on the overall server algorithm. There is too much "loop through all fleets to find out x", then "loop through all the fleets to find out y" in my code. I think I need to do an overall architectural look at the server code, but alas there is so much to do on the project it's hard to justify optimizing yet.
