I don't think you mentioned which game it was, so I can't check the log files.
Is your game JRC3 or JRC4? (the game host can ask me to switch from JRC3 to JRC4)
Does anyone else have your turn upload password?
Are you using any kind of Internet caching or 'speed-up' software that be be caching your old .x or .m file?
Regarding numbers 2 and 3 above... due to the way AutoHost cycles through its code, its possible to upload a .x file while the game is generating, thus your .x file will be appear to be uploaded but will be ignored.
If you are the game host, and restored a previous turn from backup using Host Utility, any .x files present in the backup dir will be restored as well. If you then replay your old turn, upload, but not ensure that your new upload overwrote the old one that was restored, it would gen with your old .x file instead of the new one.
