Actually the only way to automate it is for IT and later in game (after 2450) who can gather his breeded pop using gates somewhere and then decide where he needs them. He will lose one year this way but gain more centralized pop management.
Others have just to go direct where pop is needed, any automated collection will end with large quantities of pop where you dont need it. Most lazy people just get one large freighter of pop to each habitable planet and then fill up HW from breeders and then just forget it.
So if you are semi-lazy IT who does want minimum pop MM without losing lot of econ growth then grow you breeders to 50% first and visit with automated large freighter once in 2 years. If you got other prt just see what breeder has above 50% pop, build or gate large freighter there and move it where you need the pop.
