Was it a pop-drop for tech exchange? Perhaps on a red planet?
Check your messages once, if you have any about pop dying off.
Apart from that, I'm sure you have checked X-1 year file to confirm if you uploaded 100 pop.. (right?)
and you checked X year file that 100 pop was dropped on a planet (colonised already? or occupied by another race?)
That's the max I can think of for now.
I know my minefields.. but I'm a chaff sweeper.

Ok so I double checked current year. I have a message for the planet saying that 400 of the other players pop crushed mine. But I also dropped 400 and I think he dropped less so I should have took over. But That still cant help me explain where 10k pop went.

Was the other player a WM? double the attack str.
Also, even if he wasn't a WM,
Population grows/dies
Waypoint 1 unload tasks
Waypoint 1 Colonization/Ground Combat resolution (with possible tech gain)
so if you both dropped 400 pop, he could possibly overrun your defending colonists as he is 1.1 times stronger (rounded up, right?).

Was it 10k or 100 pop?
As I understood you, you popdropped 10k last year, picked up 100 pop and dropped that this turn.
Red planets with 100-200 pop, do end up getting uncolonised.
I'm assuming the 2nd red planet was already colonised..
Though it shouldn't make a difference as pop dies/grows before WP1.
...
but that means that you should still have the 100 pop in your fleet, as planets get uninhabited before WP1 as well.
Are you sure you uploaded the pop?
ps - You can't be AR ofcourse.. and I'm sure you would have said if you had radiating engines killing of colonists.

I am missing 10,000 population, not 100 pop just to clarify. Its not on the previous planet and 0 pop on ship.

There is indeed safeguards against that. I see those messages all the time when I send cargo ships full of colons along with a colonizer ship: just like versus a SB which would kill the colons, the captain rescind the order.
The reason why I still do it that way is because it create a message when it happens. This mean that I can zoom on the freighters and make sure I don't forget to unload the colonists. Otherwise it would be a big waste.
I have never tried to unload colonists by hand but I always assumed that the captain would also rescind the order. That is pretty much why I think it was most probably a player mistake than anything else. And why the first I'd do if it would happen to me is recheck the last few backup turns.

Change "1" to whatever player number you are, in your current game.
Save the following as "move.bat" in the game directory.
md "new folder"
copy *.xy "new folder"
move *.x1 "new folder"
move *.m1 "new folder"
copy *.h1 "new folder"
ren "new folder" done

The most likely scenario is that you had your waypoint set to a distant planet but you decided to hand tweek your waypoint to somepoint in space mid-route. The game will keep your "unload all" orders to that newly added midspace waypoint... your colinists will get dumped and never seen again.
Just a thought.

Except that is he was doing pop drops with someone else, he was jumping in one year to the next planet.
Even with backups you might find you made no mistake.
Anomalies happen in programs and Stars! is no exception.
I've seen quite a few things happen over the years that weren't always attributable to mistakes made. Often it was a glitch in the generation of the turn.
