I would dearly love to play in this, but due to the fact that I am in two games (early-mid and midgame) and another one to start soon, it would be best if I waited for one or two of mine to end first.
The longer it takes for this to start and get to phase II, the more likely I am to be able to join.

Well, lets say we start in Mid-October... it would take 20 gens to get to 2500 (lets say 25... because the MM involved HW fixup is pretty involved) So it would likely be mid-November before Phase II starts. (yeah, this is a loong haul but we would have to be fair to the Elders, and the Lessers)

How long will it take to build and deliver scrappers?
Also, with 5 year gens, it will take some hoop jumping to actaully get scrapping done!

Yes, zero-cost does not give a big advantage because in Stars! you can only gain one level from scrapping a year. Doing normal research it is possible to advance two or three levels in a year depending on your economy. However, having a century jump on the Lesser races, plus zero-cost scrapping should give a reasonable challenge to the lesser races especially if the Ancient races are handled by reasonably experienced players.
Actually another hidden benefit of zero-cost scrapping is the minerals you accumulate from the scrap

Hmmmm, no, I was planning on Phase I running on autohost, since there are two active players and two active hosts which will be submitting turns.
However, that is a thought....

The 2 active players will have a huge horde of minerals as it is. Should not have an impact (unless someone choses UR)

One fix is to have all players set the gate network race to friendly, but then you cannot destroy gates for protection or to slow down an enemy (maybe you could request their destruction by the gate network which is accomplished the next turn when they pick up all their people into an always orbiting freighter...only the player who submitted the build request can submit the removal request. Just thinking out loud here.

Hmmm, perhaps you don't understand the nature of the Gate Network Race, as a host race it will NOT be researching beyond the required amounts... (Con 12, Prop 11 various other minor values) therefore pop-dropping the gate-network would not provide much of anything.
Similarily, they will not be mining... they will have two major planets which will be proximate to the Elders.
You need to remember that a host race has no need of following normal advancement.
I would expect that a race would choose to have the gate network as a friend... however, in specific cases they may choose to destroy the gate (I would expect that would be for straegic reasons)

What do we mean by attack in this case? It's given that the homework cannot be invaded. What about the base or any ships in orbit?

So, phase two starts up and the lesser races start encountering one another and the Ancient races. I'm assuming lesser races will negotiate their NAPs and alliances, while the Ancient races start recruiting their (max of 3) allies. What happens if the Shadows and the Llort agree to an alliance, but the Llort already has an agreement with some unallied race? Will that relationship need to be terminated?

What will lesser races be doing during phase 1? I'm assuming that whatever default research and mining will continue to run. The initial ships will just sit there, right? Can the Shadows use RB to raid minerals on a lesser race's HW? Will we restart if a comet strike wipes someone out?

As in normal jumpstarts, they will be in orbit, pop and mins will be recorded at start, and those values will be returned to them +/- some small value. Essentially, they will start at 2400 levels.

Errr, ahem, the gates do need to make sense ie. they have to be in your area. Logically, in terms of the scenario you need to be able to support the gate. The Gate Network WILL NOT build gates in areas which would be considered a "warlike" advance.
