Why?
A pack of dogs has no problem accepting a human as 'top dog', quite happy to get nice juicy bones, etc.
A sheep herder in some countries has amazing control over his herd, they all value the protection, leadership, etc.
Fear, love, loyalty are things humans show to non-humans as well, sometimes to things as trivial as cars. Humans have no problem automatically obeying things like traffic signals if they think it is in their best interests.
And there is that old senario from SF shows, of 'the President' giving an address, and then at the end the camera pans to the back and you see the 'human' president is basically a puppet being controlled by an alien. But the masses don't know.
The matter of distrust or not of what is different is not clear, often it is a learned behavoir. In some places people with different skin colors and cultures clash, in others they get along well.

There is only one way to subjugate another race and actually still be able to utilize it as slaves after the player leaves teh game and, you have to be SS to do it - or have robber barons supplied by an SS. You can conquer all the planets you can live on and, for planets that would be to red you park a few warships in orbit to kill any new orbital that pops up and steal the minerals mined every year - bingo slave miners.
