Using a total of 5 slots (instead of 4 as you did) I redid the numbers:

6 AMP and 9 caps do 6126
9 AMP and 6 caps do 6904
12 AMP and 3 caps do 6916
15 AMP and no caps do 6495

However, the AMPs are much more expensive.
Damage per Resource (including the rest of the ship)
6/9 -> 11.74
9/6 -> 11.56
12/3 -> 10.29
15/0 -> 8.69

So I'd recommend using the 6/9 design. The other benifit to having more ships is that you have better defenses: less firepower per ship that gets killed and more shields and armor to take out the same amount of firepower.

The most benefit you can get from caps (flux or normal) is 2.5
So 6 HE give you a bonus of 2.5, 5 of them give a bonus of 2.488, the extra 1.2% is probably not worth the cost of the 6th capacitor.
