If you have two starbases in queue on a planet without a starbase, it doesn't update the prices correctly, but I am hoping it doesn't try to spend the extra money to rebuild the stuff it already built. I just want confirmation rather than waste money on accident.

You are correct; it prices the second starbase as if the first starbase hadn't been built. Assuming the second starbase is an extension of the first (you're adding components, not replacing any), then you can effectively subtract the costs to see if it will get built that year.
Regardless, you won't get double-charged, as it were. Go forth and build your bases!
