Am I able to refuel an ally's ship in deep space with transfer orders?

Yes, this can be done. Beware of problems caused by fleet splitting though, and possible problems that can be caused by the fleet interception movement.
Ideally his fleet should not split and should keep the same fleet number. He should target a point in space, while you should target his fleet with wp1 upload orders.
I think you can manually transfer at wp0 as well. Again, you don't want to split the fleet if you do this or the fuel might go to the wrong place / get lost.

Transferring wp1 is safer than manually doing it at wp0. When transferring wp1 your transfer should be correctly capped by the receiving fleet's capacity (regardless of whether or not they split .) When transferring wp0, there's risks of cargo LOSS should the receiving fleet split, or even just change fleet number.

Actually, I've already myself crashed a game once by transferring cargo to another player who had split his cargo fleet in the same year.
Just don't do that.
