As I understand it, in the earliest versions of Stars fuel was not simply provided by starbases, but was rather mined, like Ironium, Boranium, and Germanium (making NRSE a much larger penalty). In those days, we could assume that fuel left in the colony ship would have gone to the colonized planet's "surface fuel". Nowadays, the leftover fuel is indeed wasted.
