 Daft question I know but I have just not bombed somone who was set to neutral.
Is this the case do you have to have set someone to enemy before they are bombed?

 It depends on your battle plans. If your bombers are set to "attack Enemies", then they will attack (bomb) only enemies. You have to set your (default) battle plans to attack Neutrals & Enemies.

 And, if you have your battle orders set to attack everyone, you can even bomb your freinds. Very usefull when that ally of yours just up and quit the game leaving you to play on alone.
