The obvious ugly suggestions would be:
a) rename x file and start turn from scratch
b) live with what you've got if you don't have time for a) and is possible... not add minor tweaks.
The other obvious suggestion for future would be to save the game often when doing a turn and keep an eye on the .x file size to see what gobbles up the space and when things are getting tight.
Perhaps sending file to host and explaining problem might get game delayed a day.
The source of the problem may be the programmers who wrote stars using 2 byte signed integers for file position/length or memmory allocation of buffer (16 bit program), and perhaps not shortenning the log file if an order gets undone.
Sorry I can't really be of help other than to mention the obvious.

AFAIK, nothing ever makes the .x file smaller, every change you make is written to file. If you undo somethin already done, that gives two changes.
As multilis said, about all you can do is live with it, or delete the .x file and start the turn over, making the most important changes first, and being carful to not have to redo changes several times.
Setting up auto orders means you have less to do, and also makes future .x files smaller.
