I only have one to start the thread off. For transport orders, an option to set a population hold percentage for colonist loading - 25%, 33%, 50%, or 100%.
Edited for clarity, looking back at this, I realized what I typed before didn't have anything to do with what I was actually trying to suggest.

Research to an item instead of by tech fields (as an additional option, not as a replacement). Given the required techs to reach the item, applies research either proportionally by cost to reach the levels in each field or in order of fastest increase in overall tech levels - which method by player choice, or perhaps just one built into the option.

The starbase pane on the planet view describes the mass driver - it should describe the stargate on the base too.

In the same vein, but possibly with wider uses:
Allow user-defined "tags", where a tag is just a name and a placeholder for things like ProdQs, BattleOrders, coordinates...
Then you could not just assign a name to a fleet or to a planet or to a spot in space, but one or more tags, to help you setup actions like:
All planets tagged as "breeder" will get priority for pop transport.
Match all planets tagged "needs Germ" with those tagged "surplus Germ".
Send watchers to all planets tagged "enemy forward colony".
All fleets tagged "spy" or "scout" will get orders to shoot nobody.
A spot in deep space tagged "meetpoint alpha" will be selectable by any fleet that wants to go there.
And, related to this last one:
Allow a fleet destination to be selected from some short list besides the usual selection thru the scanner pane. That way, if there's some "popular" destination that's been tagged as such, all fleets moving there have a faster and less error-prone setup.
For instance, a new warship could choose from a list of all planets tagged "border gate", among other lists.
So many Stars, so few Missiles!
